Once the data are normalized, we can start to analyze them. Basically we can divide 2-DE experiments into two groups. First type deals with differences between certain studied sample groups, like different disease stage. And the second one deal with relationships between the proteins themselves. For comparing the protein expression in different groups, we can use same method as for looking for differentially expressed genes, from t-test to SAM. While making conclusion, we have to keep in mind that multiple testing problem arise here too.
